Ford Explorer Engine Sludge Issues?

I have a 2004 Ford Explorer V6 4.0L engine, 4WD. I bought it in Nov. 07 from CarMax and about 5 months ago I started having problems with a rough idle. I've had a lot of minor work (recalibrated the PCM according to a bulletin I found online, spark plugs

I have saved and engine like this just not that engine..I poured in a quart of trans fluid let it idle in the driveway for about ten minutes pulled the drain plug replace the filter poured in cheap oil new filter and another quart of trans fluid ran again
